Ducat was amazing.
I know they're not exactly villans, per se, but I always loved the Maquis. As great as the Federation was, it was nice to see a people disillusioned with it - which, granted, probably makes no sense, but still.

My favourite bad guys are the Romulans, hands down.
Sneaky but intelligent in contast with the buffoonish Klingons (outside TOS that is).
As for favourite individual baddies, it's probably a toss up between General Chang (Christopher Plummer rules as a magnificent bastard) and Gul Dukat (at least before he went crazy and got together with Kai Winn). Funny that there's not an individual Romulan there.

I didn't like how Gul Dukat ended up (crazy together with Kai-Win), but there is another character from DS9 which name escapes me.... he was friends with Bashir, he was a tailor, but in the past he was a spy and I really liked the doubleness of his character. Come on brain, what was his name? Garak!
Garak was awesome - snake-like, kind of sexually ambiguous in his friendliness toward young Bashir, terrible at playing innocent, creepy - but weirdly useful at times. And a great tailor.

Although he wasn't in it much I vote for Data's Evil Brother. Now that guy was really Evil. NO redemtion there. When Data fiinaly was going to take him apart the Evil brother said "I love you brother" Perhaps that was redemption. Still he was my favorite villan

I don't see Q as a bad guy. Many cultures have trickster characters who are a catalyst to teach a foolish character something. In Star Trek culture, Q fills the trickster role very well.
The Borg are great bad guys but Hugh and 7 of 9 kind of water the Borg down. Still, with 7 of 9, we got inside Borg "culture" a little. I sure would like to find their origin. Some fan fic and published stories have gone into this.
Romulans are great bad guys but there too, we have individuals in canon and published novels and fan fic who are good guys.
Oh, and Lor, Data's evil brother which Silver Bullet pointed out. He would make a great mate for the Borg queen instead of Data, like she tried to do.
There are bad buy Cardasians and my favorite is Garak. Though Garak is not really a bad guy in the sense that he cooperates with Sisko sometimes. But I just love his badness in ethics like "Yes I shot him in the back. Its the safest way."
And there are a ton of not very memorable one episode bad guys.

On DS9 I also liked Damar, who redeemed himself in the end, and Weyoun (all clones).

My husband votes for the pool of black goo that swallowed Tasha Yar in TNG. He says no one and nothing else in any ST series beats it for sheer random and irredeemable evilness.

I never regarded "the pool of black goo" as a person but far more a 'force in/of nature' and the death of Tasha Yar is an example for misfortune where the results and the way it all takes place doesn't provide it with any sense.
That's why I could accept the death of Tasha Yar quite easily.
Best villain: Gul Dukat since he had the highest level of complexity in Star Trek.
Best bad giys: Because the Borg are dealt with ad nauseam during Voyager, the Romulans get the pole position in my ranking.

If we do start up a list for "Least Favorite Bad Guys", I'd like to nominate Kara of the TOS episode "Spock's Brain". In fact, can I nominate the whole dang episode as a least favorite villain because ... uh ... do I need a reason? I think the only good that came out of that one was the line, "Brain and brain! What is brain?" - which comes in handy more than I'd care to admit.

The TNG Borg gets my vote. They were wussi-fied in VOY.
Next is the Romulans.
Q is a huge favorite. (Though, liked him on TNG better than VOY)
And Aquarius: Is the book you're thinking of "Q-Squared"? I dunno if that's it... there have been a couple of Q books.
