I'm a bit confused by the latest chapter of "Brainstorm," as it implied, to me, that T'Pol was with Trip to save him and regretted not being with Malcolm. Am I missing something here?

Yes! You are most definately missing something.

I referred back to my story, "Forwards or Backwards," about how Trip and T'Pol got together their first months/year in the Expanse. At THAT time Trip suffered a severe depression and T'Pol already being in love with him stood by his side and rescued him at that time.

Many years later when Trip is away, captured by the Triannons, T'Pol turns to Malcolm as the least worst option for her upcoming pon farr. (That doesn't actually happen in the Brainstorm universe for reasons explained in the story.) Somewhere in the back of her mind she realizes (whether earlier or just now) that maybe there was/could have been a little spark between her and Malcolm. She is very flattered and also grateful to him for being a good friend. So this is a NEW emotion to her that she is totally unfamiliar with. Trip has always been the one and only center of her life.

I read "Backwards or Forwards" but it was ages ago. Hmm, apparently I interpreted this all wrong. Thanks for the clarification.
