OK, maybe she has a genetically or biologically ambiguous sex. Maybe in getting all that testing for the astronaut program, she found out that she has an X and a Y chromosome. That she "would" have been a boy, except she didn't get the right shot of hormones at the right time in the womb to turn her into a boy. So yes, she is female and heterosexual, but after learning this she is trying extra hard to prove this to herself and to overcompensate in case the others learn this.
Alternatively, the bearded woman looks like a cross between her and the Doctor. Maybe she feels some strange affinity or common cause with the doctor.

My first thought was that maybe she had a secret sex change operation sort of like Zoe's secret abortion. I have also watched all the episodes and am finally getting hooked(which is no doubt the series death knell). Nothing I like seems to last very long.
